I have tested this with several mods and so far the only mod that is "incompatible" is the Yet (not another) Map Pack mod. I say "incompatible" in that you wont be able to both use that mod's larger custom map sizes (Enormous, Giant, Ludicrous) AND see an increase of Natural Wonders, those map size's default number of NWs are used instead.
